摘  要:用比较基因组学和生物信息学方法分析人、猕猴、白顶白眉猴、牛、家犬、野猪、羊驼、绵羊、雪貂、褐家鼠、小家鼠、灰仓鼠和原鸡共13个物种的聚集蛋白聚糖(aggrecan)基因编码区(coding regions,CDS)的遗传多样性,并对该基因编码蛋白的氨基酸序列、理化性质、信号肽和蛋白质二级结构进行预测,为建立脊柱退行性病变的动物模型提供理论支持和基础资料。所研究13个物种的50条基因序列中共检测到多态位点3 081个,其中有单一多态位点88个,占全部多态位点的百分率约为1.60%,检测到单体型22种。组成聚集蛋白聚糖核心蛋白(aggrecan core protein)的氨基酸表现为亲水性、理论等电点均小于7、肽链的不稳定系数在44.59~53.92,13个物种的aggrecan核心蛋白氨基酸序列中含有信号肽,但物种间氨基酸序列信号肽的裂解位点存在差异;蛋白质的二级结构主要以无规则卷曲、延伸主链和α-螺旋形式存在,三者所占比例分别为59.84%~69.14%、23.56%~30.06%和5.70%~10.10%,未发现其他二级结构。研究表明aggrecan基因编码区在种内表现较为保守,种间则表现有较丰富的遗传多样性,所编码蛋白属于分泌蛋白,多肽链为酸性且不稳定,蛋白质二级结构无特殊表现。To establish the animal model of spinal degenerative disease and to explore the theoretical support and initial data,the coding regions(CDS),nucleotide diversity and amino acid sequence of aggrecan gene from Homo sapiens,Macaca mulatta,Cercocebus atys,Bos Taurus,Canis lupus familiaris,Sus scrofa,Vicugna pacos,Ovis aries,Mustela putorius furo,Rattus norvegicus,Mus musculus,Cricetulus griseus and Gallus gallus were analyzed using the method of comparative genomics and bioinformatics.The characteristics of composition of nucleic acid sequences were also analyzed.The physicochemical property,signal peptide and secondary protein structure of amino acid sequences were predicted and deduced.A total number of3081polymorphic sites,including88single polymorphic sites,whose percentage was about1.60%,that could be sorted into22haplotypes were detected from50sequences of13species.The amino acid sequences of aggrecan core protein presented hydrophilic,theoretical PI was less than7mostly,the instability index of polypeptide was between44.59and53.92,and the results also showed that aggrecan core protein has signal peptide in N-terminal,but the cleavage site was different for several species.The main structural element of predicted secondary structure of aggrecan core protein were random coil,extended strand and alpha-helix,the share of proportion was59.84%-69.14%,23.56%-30.06%and5.70%-10.10%respectively,not find other secondary structure.In conclusions,the CDS of aggrecan gene and the structure of protein conservative within species,it came to relative diversity in aggrecan for nucleotide among species.The aggrecan core protein belonged to secretion protein,the nature of polypeptide was acid and unstable.There were un-specificness for the secondary protein structure.
