摘  要:查耳酮异构酶(CHI)是类黄酮生物合成早期阶段的一个关键酶,在种皮发育和颜色形成过程中具有重要的调控作用,利用生物信息学软件分析22种植物CHI基因的密码子使用偏好性特点及其影响因素。结果表明:单子叶植物CHI基因偏好以碱基G/C结尾,而双子叶植物对碱基G/C和A/U结尾的偏好程度相似,双子叶植物具有较高的ENC值和较低的Fop值,表明双子叶植物CHI基因具有较弱的密码子偏好性;RSCU值聚类分析显示,AGG、AGA可能为植物CHI基因最优密码子;影响因素分析表明,不同植物CHI基因密码子不同位置的碱基组成差异程度较大,其偏好性主要受自然选择作用中的碱基组成(GC3s、GC12)影响较大,氨基酸平均亲水性(Gravy)对密码子使用偏好也有一定的影响;系统进化显示,大部分亲缘关系较近的物种密码子使用偏性也较相似,但某些传统分类上相似的物种存在一定的差异。Chalcone isomerase(CHI) is a key enzyme in the early stage of flavonoid biosynthesis, which plays a crucial regulatory role in the development and color formation of seed coat. To reveal the codon usage pattern, molecular mechanism and the evolutionary relationship of plant CHI gene, this study performed codon usage bias analysis of the complete coding sequences of the CHI gene from 22 different plants by using bioinformatics software. The results showed that the codons ending with GC or AU were equally used. The higher ENC and lower Fop value suggested that there was a moderate preference in the usage of CHI gene codon among different plant species. RSCU analysis showed that all of these species had 2 optimal codons, whose biased strongly codons were AGG, AGA. Analysis of influence factors showed that the base composition of CHI gene codon was greatly varied in different positions. Codon usage bias of the CHI gene was found to be mainly influenced by base composition(GC3 s and GC12) under natural selection. Besides, the grand average of hydropathicity(Gravy) had a certain impact on codon usage bias. Moreover, phylogenetic analysis showed that the codon use bias was similar in species with close relationship, but there was some difference in some traditional classification.
