摘 要:目的分析诺如病毒山东株SD20191568全基因组序列,了解其基因组结构特点。方法取诺如病毒阳性者粪便,提取核酸。根据诺如病毒参考株序列设计引物,用RT-PCR分段扩增病毒全基因组,经测序后进行核苷酸、氨基酸序列比对和系统进化分析。结果通过扩增获得SD20191568株接近完整的基因组序列,由7470个核苷酸(nt)组成,在ORF1和ORF2分别属于GII.P15和GIX.1基因型,SD20191568株在ORF1、ORF2和ORF3与GIX.1[GII.P15]基因型参考株的核苷酸同源性分别是90.1%~98.8%、92.7%~98.8%和92.2%~97.3%。根据完整VP1核苷酸系统进化分析,来自GenBank的GIX.1型参考株分为6个基因群(ClusterA-F),SD20191568株与2016-2018年的毒株共同划分在F群,核苷酸同源性为97.2%~98.8%。通过衣壳区氨基酸比对,SD20191568株与F群参考株氨基酸序列相同,未发生变异。结论诺如病毒山东株SD20191568属于GIX.1[GII.P15]型毒株,VP1区核苷酸与原型株差异较大,全长序列可为病毒的遗传进化研究、快速诊断试剂的研制及疫苗的设计提供参考。Objective To analyze the genomic characteristics of the Norovirus SD20191568 strain isolated in Shandong in 2019.Methods RNA was isolated from the fecal specimen from a male patient.Primers were designed in accordance with the sequences of reference strains.The full genome of the SD20191568 strain was amplified using RT-PCR and then sequenced.Nucleotide and amino acid sequences of the whole genome were aligned.Phylogenetic analysis was performed using Mega7.0.Results Almost the entire genomic sequence of the strain SD20191568 was obtained.It consisted of 7,470 nucleotides(nt).The strain was classified as genotype GII.P15 based on ORF1 and genotype GIX.1 based on ORF2 The nucleotide sequence of ORF1 in SD20191568 was 90.1%-98.8%identical to reference strains in the GIX.1 genotype,the sequence of ORF2 was 92.7%-98.8%identical reference strains in that genotype,and the sequence of ORF3 was 92.2%-97.3%identical to reference strains in the GII.P15 genotype.Based on a phylogenetic analysis of the complete VP1 nucleotide sequence,reference strains in the GIX.1 genotype from the GenBank database were divided into six clusters(A-F).The strain SD20191568 was clustered in F with reference strains isolated from 2016 to 2018,and its nucleotide sequence was 97.2%-98.8%identical.A comparison indicated that amino acids in the capsid region of the SD20191568 strain were identical to those of other reference strains in cluster F,and there were no variations.Conclusion The genome of the SD20191568 strain was clustered in the GIX.1[GII.P15]genotype.Nucleotides in the VP1 region differed from those of the original strain.The results of this study may help with the study of the genetic evolution of this virus,the development of rapid diagnostic reagents,and the design of vaccines.
