线粒体核糖体蛋白基因中内含子序列间匹配特性分析

摘  要:选取线粒体核糖体蛋白基因序列为样本,采用Smith-Waterman方法,通过局部比对得到了每个物种基因的第一内含子与其它内含子序列之间的最佳匹配片段。以此为基础,分析了第一内含子序列特征及其与同基因中其它内含子的相互匹配特性。结果显示:大多数线粒体核糖体蛋白基因的第一内含子长度小于200 bp,且在40 bp处出现峰值。其GC含量分布接近于正态分布且在0.40处出现最高频率。最佳匹配片段的GC含量大多数集中在0.2到0.5之间。最佳匹配片段的配对率在60%处出现峰值,也有部分达到100%。把最佳匹配片段按照GC含量的高低分组后,发现不同GC含量组的最佳匹配片段在第一内含子中的相对位置的分布具有明显差异,说明片段的GC含量很可能在内含子之间相互作用中起着关键性的作用。研究结果表明,这些最佳匹配片段可能与某些生物学功能元件密切相关。In this paper,the gene sequences of mitochondrial ribosomal proteins were analyzed to obtain the optimal matched segments between the first intron sequence and the other corresponding intron sequences in each gene of each speciesby using the Smith-Waterman local alignment method,hence to reveal not only the characteristics of the first intron,but also the characteristics of sequence matching between first intron and other introns.The results showed that the length of the first intron of the most mitochondrial ribosomal protein genes were less than 200 bp,and the maximum value of the length appeared at 40 bp.The GC content of the first intron was distributed nearly in normal distribution and the highest frequency appeared at 0.40.For the optimal matched segments,their GC contents were mostly within 0.2~0.5,the maximum value of the matched ratio of the optimal matched segments was 60%,some optimal matched segments reached 100%.Further analysis demonstrated that optimal matched segments were divided into 3 groups according to the different of GC content,and the distribution of relative position of optimal matched segments in the first intron was significantly different among different GC content groups,suggesting that the GC content of the segments might play some role in interaction between introns,and the optimal matched segments might be sequence elements closely related to some biological function.
