摘 要:为深入研究梅花鹿基因组中微卫星结构和特征,开发梅花鹿专用微卫星标记,本研究利用课题组前期测序、拼接和组装得到的梅花鹿基因组序列,搜索并分析了微卫星分布特征。在梅花鹿基因组中1~6 bp碱基微卫星有354766个,总长度为7696656 bp,相对密度为3229.89 bp/Mb,约占基因组总长度的0.31%。不同类型微卫星拷贝数量占比和大小分别为二碱基(80.33%)>三碱基(9.86%)>五碱基(4.25%)>四碱基(3.64%)>单碱基(1.58%)>六碱基(0.32%)。1~6 bp不同碱基类型微卫星的优势类别分别为A、TG、AGC、AAAT、ACTGA和TTCACT。将微卫星定位到了33条染色体上,分布频率最高的是X染色体,其次是30号染色体,最低的是7号染色体,梅花鹿33条染色体序列长度与所含微卫星数量呈正相关(r=0.99,P<0.0001)。梅花鹿基因组中16 bp碱基微卫星数量丰富,能够筛选出足够的微卫星标记,用于梅花鹿亲子鉴定、个体识别技术。In order to explore the structure and characteristic of microsatellites in sika deer genome,and develop special microsatellite markers for sika deer.In this study,microsatellites were searched and its distribution characteristics were analyzed based on the sika deer genome sequence obtained by the previous sequencing,splicing and assembly of our research group.The results showed that 354766 microsatellites with 1~6 bp bases were found,with a total length of 7696656 bp and a relative density of 3229.89 bp/Mb,accounting for approximately0.31%of the whole genome length.The largest copy number of microsatellite was dinucleotide repeats motifs which took a percentage of80.33%,followed by trinucleotide repeats(9.86%),pentanucleotide repeats(4.25%),tetranucleotide repeats(3.64%),mononucleotide repeats(1.58%)and hexanucleotide repeats(0.32%).The advantage categories of different microsatellites with 1~6 bp bases were A,TG,AGC,AAAT,ACTGA and TTCACT respectively.Locating all microsatellites to 33 chromosomes,X chromosome was the most distributed,then was chromosome 30,and the lowest was chromosome 7.And there was a positive correlation between the length of 33 chromosome sequences and the counts of microsat ellites on the chromosome(r=0.99,P<0.0001).It was concluded that the sequence of sika deer genome containing a large amount of microsatellites with 1~6 bp bases,which could provide enough microsatellite markers for paternity test and individual identification of sike deer.
