摘 要:最优化方法在代谢系统中有着广泛的应用,它为研究基因型-表型关系,优化代谢工程,以及辅助药物设计等提供了一个有力的基础。当前,新兴的组织特异代谢系统极大地推动了这一领域的研究。在本论文中,我们通过最优化方法进行组织特异代谢系统(人体肾脏)的全面研究。该模型包含276个基因,340个代谢物和443个代谢反应,在简短地讨论了该模型的拓扑特征之后,我们基于最优化方法执行了多种仿真学习,包括流平衡分析,最小化代谢调节,流量变化分析,鲁棒性分析,均匀随机抽样,等。本文的预测结果可以用于在人体肾脏代谢的研究中指导实验设计。Optimization methods have a wide application in genome-scale metabolism systems, which provide a powerful basis for studying the genotype-phenotype relationship, optimizing metabolic engineering, as well as aiding drug design. The progress has been stingingly accelerated as the emerging tissue-specific metabolism systems. In the present paper, we perform a comprehensive study of a tissue-specific metabolism system (human kidney) by optimization methods. The model contains 276 genes, 340 metabolites and 443 metabolic reactions, after a brief study of the topological features for the model, we perform several simulations based on optimization methods, including flux balance analysis, minimization of metabolic adjustment, flux variability analysis, robustness analysis, uniform random flux sampling, etc. The predicted results would be used in human kidney metabolism research for guiding the design of experiments.
