摘 要:目的了解六安市新型冠状病毒肺炎病例流行病学特征和基因组变异情况,为疫情防控提供依据。方法收集六安市69例新型冠状病毒肺炎确诊病例流行病学资料,进行统计学分析。运用全基因组靶向捕获技术和纳米孔单分子测序技术对其中的58份临床样本进行全基因组测序,通过MEGA 4.0软件中的MUSCLE方法进行序列比对和分析,将全基因组序列上传至国家基因组科学数据中心鉴定变异位点。结果69例新型冠状病毒肺炎确诊病例中,男性44例,女性25例,男女性比为1.79:1;年龄范围从10月龄~78岁;重症9例,45岁以上占6例,无死亡病例;输入性病例28例(40.58%);69例确诊病例中城区(含县城)22例(31.88%),农村47例(68.12%);其中58份样本经三代测序得到37个完整的全基因组序列,经全球共享流感数据倡议组织(GISAID)网站分析,4株为S型,28株为L型,其余5株为其他型。与参考株(GenBank Acession:NC_045512.2)比对,24个基因组中共有36个核苷酸位点发生了变异,引起氨基酸变异的有21个。结论六安市重症病例以中老年为主;疫情由输入性向本地续发过渡,输入性病例多属早期病例;新冠病毒主要为L型,与武汉地区基本一致。Objective To understand the epidemiological characteristics and genomic of COVID-19 cases in Lu’an city;so as to provide the basis for epidemic prevention and control of COVID-19.Methods The epidemiological data of 69 confirmed COVID-19 cases in Lu'an city were collected for statistical analysis.The whole genome targeting technology and Nanopore single molecule sequencing technology were used to sequence the whole genome of 58 clinical samples,and the sequence alignment and analysis were performed with the MUSCLE-program in MEGA4.0 software,the whole genome sequences were uploaded to the National Genome Science Data Center to identify the mutation sites.Results Among the 69 confirmed cases of COVID-19,44 were male and 25 were female,with a sex ratio of 1.79:1;Age range from 10 months to 78 years old;9 cases of severe illness,6 cases over 45 years of age,no deaths;28 imported cases(40.58%);22 confirmed cases in urban areas(including county towns)which accounted for 31.88%,47 cases in rural areas(68.12%);Thirty-seven complete genomic sequences were obtained from the 58 samples after nanopore single molecule sequencing.Analyzed on the GISAID website,4 strains were S-type and 28 strains were L-type,and the remaining 5 were the other genotypes.Compared with the reference strain(GenBank Acession:NC_045512.2),there were 36 nucleotide mutations in 24 genomes,a total of 36 nucleotide sites were mutated in 24 genomes,21 of which caused amino acid variation.Conclusion Most of the severe cases in Lu'an were middle-aged and elderly.The epidemic situation was in transition from imported to local renewal,and most of the imported cases were early cases.SARS-CoV-2 from Lu’an is mainly L-type,which is basically consistent with that of Wuhan area.
