年龄相关性听力损失核心基因的筛选及生物信息学分析

摘  要:目的筛选年龄相关性听力损失的核心基因,为其早期诊断寻找新的分子靶标。方法从高通量基因表达数据库中搜索出3个年龄相关性听力损失的基因芯片,利用R语言的LIMMA包对其进行差异表达基因分析,筛选标准为P<0.05和|logFC|>0.5。通过STRING数据库从表达下调的基因中富集出核心基因并使用KEGG富集核心基因的下游信号通路。使用miRDB数据库预测调控核心基因的miRNA。结果从3个基因芯片GSE6045,GSE62173和GSE35234共筛选出109个上调基因和121个下调基因。从121个下调基因中富集出10个核心基因:Col3a1,Col1a2,Sparc,Col4a2,Col2a1,Postn,Col5a2,Lox,Acan和Ctgf。KEGG通路富集中col家族基因富集于与年龄相关性听力损失有关的信号通路:Protein digestion and absorption,ECM-receptor interactions,PI3K-Akt,Focal adhesion。使用miRDB数据库预测到两个调控核心基因的重要miRNA即miR-29a-3p,miR-29c-3p。结论筛选出10个在年龄相关性听力损失中下调的核心基因Col3a1,Col1a2,Sparc,Col4a2,Col2a1,Postn,Col5a2,Lox,Acan和Ctgf。其中Col3a1,Col4a2,Col2a1,Col5a2受miR-29a-3p,miR-29c-3p调控并通过Protein digestion and absorption,ECM-receptor interactions,PI3K-Akt,Focal adhesion通路发挥作用。Objective To screen the Hub genes of age-related hearing loss and find new molecular targets for its early diagnosis.Methods Three chips of age-related hearing loss gene were searched from the high-throughput gene expression database.The LIMMA package of R language was used to analyze the differentially expressed genes.The screening criteria were P<0.05 and|logFC|>0.5.The Hub genes were enriched from down-regulated genes through the STRING database and the downstream signaling pathways of the Hub genes were enriched using KEGG.Use the miRDB database to predict miRNAs that regulate Hub genes.Results A total of 109 up-regulated genes and 121 down-regulated genes were screened from the three gene chips GSE6045,GSE62173 and GSE35234.Ten Hub genes were enriched from 121 down-regulated genes:Col3a1,Col1a2,Sparc,Col4a2,Col2a1,Postn,Col5a2,Lox,Acan and Ctgf.The KEGG pathway is enriched with Col family genes that are enriched in signal pathways related to age-related hearing loss:protein digestion and absorption,ECM-receptor interactions,PI3K-Akt,and focal adhesion.Using the miRDB database,two important miRNAs that regulate Hub genes are predicted,namely miR-29a-3p and miR-29c-3p.Conclusion 10 core genes Col3a1,Col1a2,Sparc,Col4a2,Col2a1,Postn,Col5a2,Lox,Acan and Ctgf that are down-regulated in age-related hearing loss were screened out.Among them,Col3a1,Col4a2,Col2a1,and Col5a2 are regulated by miR-29a-3p and miR-29c-3p and play a role through protein digestion and absorption,ECM-receptor interactions,PI3K-Akt,and Focal adhesion pathways.
