基于生物信息学分析胃癌与癌旁组织中差异基因的表达

摘  要:目的 利用生物信息学的方法分析胃癌与癌旁组织的差异表达基因,寻找与胃癌发生、发展及预后相关的关键基因。方法 从NCBI(美国国立生物技术信息中心)公共数据平台GEO(Gene Expression Omnibus)下载胃癌基因芯片数据GSE158662,通过GEO2R分析平台筛选出胃癌组织和癌旁组织表达有差异的基因。利用ImageGP绘制火山图。利用STRING数据库分析差异基因的蛋白相互作用。利用Cytoscape对相互作用网络进行可视化并筛选出网络中的关键基因。随后采用生物信息学方法对差异基因进行信号通路的富集分析和生物学功能测定。最后采用Kaplan-meier生存曲线评估胃癌预后。结果通过分析得到146个差异基因,包括表达上调基因86个,表达下调基因60个。功能富集分析结果表明,在细胞组分方面,差异基因(Differentially expressed genes,DEGs)主要富集于胞外区、刷状缘膜、基底外侧质膜、细胞质核周区等,在生物学过程方面,DEGs主要参与有丝分裂细胞周期G2/M期转换、细胞增殖、细胞分裂等,在分子功能方面,DEGs主要有蛋白同源二聚体活性、胆囊收缩素受体活性、氢-钾交换ATP活性等,KEGG富集分析表明,DEGs主要于细胞周期、胃酸分泌、某些氨酸代谢等有关。蛋白互作网络分析后得到与胃癌发生密切相关的10个核心基因MKI67、CDKN3、TTK、NDC80、DTL、CENPA、CCNA2、PLK1、CDK1和TPX2。结论 胃癌中10个核心基因可能参与胃癌的发生和发展,其中MKI67与胃癌的预后密切相关。Objective Bioinformatics was used to analyze he differentially expressed genes between gastric cancer and paracancerous tissue, and to find key genes related to occurence, development and prognosis of gastric cancer. Methods The differentially expressed gene in mucosal cells of gastric cancer group and normal group was processed and analyzed by the R limma, and the protein interaction of the differentially expressed genes was analyzed using STRING datebase. Cytoscape was used to visualize the interaction network and screen out the hub genes in the protein-protein interaction(PPI) network. After screening, Gene ontology(GO) and Kyoto Encyclopedia of Gene and Genomes(KEGG) enrichment was used to analyze the biological functions and signal pathways of the differentially expressed genes. Finally, Kaplan meier survival curve was used to evaluate the prognosis of gastric cancer. Results 146 the differentially expressed genes were obtained by differential analysis. After analyzing the PPI network, 10 hub genes including MKI67、CDKN3、TTK、NDC80、DTL、CENPA、CCNA2、PLK1、CDK1 and TPX2 were identified as key factors associated with gastric cancer. The differential genes were mainly located in extracellular region, extracellular space, lateral plasma membrane, apical plasma membrane, cytoplasmic perinuclear region, and involved in the positive regulation of adenylate cyclase activity of G protein coupled receptor signaling pathway. Conclusion Ten core genes in gastric cancer may be involved in the occurrence and development of gastric cancer, among which MKI67 is closely related to the prognosis of gastric cancer.
