摘  要:为揭示赣南稀土矿山废弃地氨氮降解菌Gan-35的遗传背景,采用Illumina测序技术和生物信息学方法对Gan-35的基因组进行分析。获得了Gan-35的基因组草图序列。序列组装后得到49个scaffold,包含两条质粒序列,基因组大小为8.35 Mbp,GC含量为62.0%。Gan-35含有7519个基因,这些基因在GO注释中主要富集于“binding”“catalytic”等。KEGG注释显示,“ABC transporters”富集的基因最多。在Gan-35基因组中预测出457条串联重复序列、8个rRNA基因和54个tRNA基因,包括与硒代半胱氨酸对应的tRNA基因。Gan-35与Paraburkholderia fungorum BAA-463具有良好的基因组共线性关系。Gan-35基因组与其他基因组比较,有少量COG分类富集的基因数目出现显著差异。基于分析结果,将Gan-35的物种名称重新确定为Paraburkholderia fungorum Gan-35。从Gan-35基因组中鉴定出反硝化脱氮途径的硝酸盐还原酶基因和亚硝酸盐还原酶基因,并进行了验证。此外,还鉴定出氨同化作用的关键酶基因,但未找到硝化途径的主要酶基因。对Gan-35基因组的全面分析有助于后续深入研究氨氮降解机制和解决水产养殖中的氨氮污染问题。Genetic background of ammonia nitrogen-degradable bacterium Gan-35 isolated from the tailings of rare-earth-element mines in southern Jiangxi was revealed adopting Illumina sequencing technique and bioinformatics methods to analyze the Gan-35 genome.The draft genome sequences of Gan-35 were obtained.Forty-nine scaffolds were obtained after sequence assembly,including two plasmid sequences.Its genome size is 8.35 Mbp,and the GC content is 62.0%.Gan-35 contains 7519 genes.In GO annotation,these genes were mainly enriched in"binding","catalytic",etc.KEGG annotation showed that"ABC transporters"contained the largest number of genes.Four hundred and fifty-seven tandem repeat sequences,8 rRNA genes and 54 tRNA genes,including the tRNA gene corresponding to selenocysteine were predicted in the Gan-35 genome.Gan-35 and Paraburkholderia fungorum BAA-463 displayed a good genome synteny relationship.In the comparison between Gan-35 genome and other genomes,gene numbers of a few COG classifications enrichment displayed significant differences.The species name of Gan-35 was redefined as Paraburkholderia fungorum Gan-35 based on the analysis results.Genes coding for nitrate reductase and nitrite reductase in the denitrification pathway of nitrogen removal were identified in the Gan-35 genome and were verified.Besides,key enzyme genes of ammonia assimilation were also identified,but major enzyme genes in the nitrification pathway were not found.The comprehensive analysis of Gan-35 genome conducive to in-depth studies on degradation mechanisms of ammonia nitrogen and solve the problems of ammonia nitrogen pollution in aquaculture.
