平托花生叶绿体基因组特征及其系统发育分析

摘  要:为明确平托花生叶绿体基因组结构特征及系统发育关系,本研究利用Illumina Hiseq测序平台获得了平托花生完整叶绿体基因组全长序列,对其进行基因注释和特征分析,并将该叶绿体基因组与其近缘物种构建最大似然(maximum likelihood, ML)系统进化树。结果表明:平托花生叶绿体基因组全长为156 185 bp,共注释出131个基因,其中unigenes有112种,包括80种蛋白编码基因、28种tRNA基因和4种rRNA基因;共鉴定到102个SSR位点,其中单核苷酸、二核苷酸、三核苷酸和四核苷酸分别为60、29、4和9,未发现五核苷酸和六核苷酸重复基序;在平托花生叶绿体基因组中共检测到26 149个密码子,其中RSCU>1的密码子有29个且绝大多数以A或T结尾,亮氨酸密码子使用占比最高,为10.76%。基于18个物种构建的系统发育树显示,平托花生与其他花生属植物的亲缘关系相对较远,形成了单独的进化分支。本研究为平托花生种质资源鉴定、评价以及亲缘关系研究提供依据。To clarify the structure characteristic of complete chloroplast genome and phylogenetic relationship of Arachis pintoi, in this study, the complete chloroplast genome sequence of A. pintoi was obtained using the Illumina Hiseq sequencing platform, gene annotation and feature analysis were performed, and the chloroplast genome and its relative species were constructed for a maximum-likelihood(ML) phylogenetic tree. The results showed that A. pintoi chloroplast genome is 156 185 bp in length, and a total of 131 genes(112 unigenes) have been annotated,including 80 protein-coding genes, 28 tRNA genes and 4 rRNA genes;the number of SSR locus in the chloroplast genome of A. pintoi was 102, of which mononucleotide, dinucleotide, trinucleotide and tetranucleotide were 60,29, 4 and 9, but didn't found pentanucleotide and hexanucleotide;a total of 26 149 codons were detected in the chloroplast genome of A. pintoi, among which 29 codons with RSCU>1 and most of them ended with A or T, and the use of leucine codons accounted for the highest proportion of 10.76%. The phylogenetic tree constructed based on 18 species shows that A. pintoi had a relatively distant relationship with other A rachis species and was positioned in an independent evolutionary branch. This study provides a basis for the identification, evaluation and genetic relationship study of the germplasm resources of A. pintoi.
