摘 要:本次研究旨在探索白莱航鸡松果体基因在昼夜节律调控中的表达特征及其生物学意义。研究选取了在12 h光照/12 h黑暗周期中饲养的白莱航鸡,并在第10 d 24 h黑暗的情况下每隔4 h取样一次,获得其松果体基因表达的时间序列数据。利用R语言筛选周期性表达的基因,随后应用加权基因共表达网络分析(WGCNA)来识别表达模式相似的基因群体,并进行性状关联分析和功能富集分析,进一步用Cytoscape筛选与昼夜节律相关的枢纽基因。结果 rain算法筛选出周期性表达的基因,并利用WGCNA分析揭示了多种节律基因(AANAT、PER2、ROR1、ARNTL、CLOCK、PER3、CRY2、CRY1)等在松果体细胞中的表达模式,这些基因聚类到不同颜色的模块中,而且不同模块基因的表达模式存在显著差异,关联热图与富集分析也表明不同的生物学过程在一天中的不同时间被有序激活,揭示了它们在昼夜节律调控中的重要角色。此外利用Cytoscape的CytoHubba插件识别出的枢纽基因,进一步支持了这些发现。研究结果表明,松果体细胞在响应和调节昼夜节律方面具有高度的复杂性和动态性。The expression characteristics and biological significance of White Leghorn chicken’s pineal gland genes in the regulation of circadian rhythms were studied.Samples were collected on the 10th day every 4 hours during a 24-hour dark period to obtain time-series data of pineal gland gene expression in White Leghorn chickens raised under a 12-hour light/12-hour dark cycle.The periodically-expressed genes were identified with R language,and the gene clusters with similar expression patterns were identified with weighted gene co-expression network analysis(WGCNA).Subsequent trait association and functional enrichment analyses were performed,and the key hub genes related to circadian rhythm were screened with Cytoscape.Results showed that rain algorithm identified periodically-expressed genes,and WGCNA revealed distinct expression patterns of several circadian genes(AANAT,PER2,ROR1,ARNTL,CLOCK,PER3,CRY2,CRY1)in pineal cells that clustered into modules of different colors with significant different expression patterns.Association heat maps and enrichment analyses indicated that different biological processes were sequentially activated at various times of the day,highlighting their roles in circadian rhythm regulation.The hub genes identified with CytoHubba plugin in Cytoscape further supported these findings.The results show that pineal cells are highly complicated and dynamic in responding to and regulating circadian rhythm.
