摘  要:为了研究原鸡DMRT1基因密码子偏好性及其影响因素以及物种间遗传进化和密码子偏好关系,试验选取了原鸡以及另外15个代表性物种的DMRT1基因作为研究对象,通过Codon W软件和EMBOSS在线网站,系统分析这些基因密码子偏好性相关的7个关键指标。使用ENC-plot和PR2-plot等方法对碱基突变等潜在影响因素进行了分析,基于各物种DMRT1基因的CDS序列信息构建了系统发育树;通过同义密码子相对使用度(RSCU)构建了不同物种的密码子使用偏好性热图,以直观展示各物种间密码子使用的差异和相似性。结果显示,DMRT1基因偏好使用以G/C结尾的密码子,而碱基突变是导致DMRT1基因偏好性产生的主要影响因素,系统发育树和热图表明,虽然密码子使用具有种属特异性,但由于受其他因素影响,亲缘关系相近的物种间密码子使用模式也会有差异。该文发现原鸡DMRT1基因的偏好性弱,其密码子在使用度上也与近缘物种有较大差异。To investigate the codon usage bias of DMRT1 gene in Gallus gallus and its influencing factors,as well as the genetic evolution and the relationship between codon usage bias among species,DMRT1 genes of Gallus gallus and 15 other representative species were selected as the research objects in this study.Through the Codon W software and the EMBOSS online website,seven key indicators related to the codon usage bias of these genes were systematically analyzed.Methods such as ENC-plot and PR2-plot were used to analyze the potential influencing factors such as base mutations.A phylogenetic tree was constructed based on the CDS sequence information of DMRT1 genes of various species.A heatmap of codon usage bias for different species was constructed through the relative synonymous codon usage(RSCU)to visually display the differences and similarities in codon usage among species.The results showed that DMRT1 gene prefers to use codons ending with G/C,and base mutations are the main influencing factors leading to the codon usage bias of DMRT1 gene.The phylogenetic tree and heatmap indicated that although codon usage is species-specific,due to the influence of other factors,there are also differences in codon usage patterns among closely related species.This paper found that the codon usage bias of DMRT1 gene in Gallus gallus is weak,and there are also significant differences in codon usage compared with its closely related species.
