摘  要:SSR标记是一种广泛应用的分子标记技术,在茶树的研究中发挥了重要的作用。本研究运用生物信息学及统计学的方法,对已成功绘制了高质量基因组图谱的‘云抗10号’茶树全基因组进行分析,获得428 654个具有引物片段的SSR标记。通过对这些SSR区段进行分析,发现不同碱基数目的重复单元之间具有较大的差异:含有二核苷酸的重复单元最多,占总数的54.04%;其次为三核苷酸重复单元,占总数的31.52%。经比较,在茶树与可可的基因组SSR中,二核苷酸SSR重复单元数量最少的都是CG/GC基元;三核苷酸SSR重复单元中数量较少的都有CCG/CGC/GCC基元类型;四核苷酸SSR重复单元最多的都是AAAT/TTTA基元。为进一步研究及验证所设计SSR引物的有效性及多态性,对茶树酚类合成途径中关键酶4-香豆酸乙酰连接酶(4CL)进行SSR引物开发并进行生物信息学分析,获得17对引物。其中13对SSR引物扩增的区域有分布在基因间区,2对在内含子区及2对在5'上游非翻译区。挑选其中的6对引物进行多态性的研究,发现位于内含子区的2对引物具有多态性,其它不表现。在茶树全基因组中大规模开发SSR标记,将为茶树的进化、分类和育种研究提供参考。SSR markers are widely used as the molecular markers technology,which play an important role in the study of tea tree.In this study,bioinformatics and statistical methods were used to analyze the complete tea tree genome of cultivar'Yunkang10',which had successfully mapped the high-quality genome,and 428654 SSR markers were obtained.After analyzed with the methods of bioinformatics,there was diversity among the different motifs of SSR:the most was dinucleotide repeat unit,and accounting for up to 54.04%,and the second was trinucleotide repeat unit,accounting for 31.52%.Compared with the genomic SSR of tea tree and cocoa,the least number of dinucleotide SSR repeat units is CG/GC and the less number of trinucleotide SSR repeat units have CCG/CGC/GCC primitive types,while the most number of tetranucleotide SSR repeat units is AAAT/TTTA.In order to studyand verifythe validityand polymorphism ofSSR primers,SSR bioinformatics analysis was performed on the key enzyme 4-coumaroyl-CoA ligase(4CL)in the phenolic synthesis pathway of tea tree,and 17 pairs of SSR primers were obtained.There are 13 pairs of SSR primer-amplified regions distributed in the intergenic region,2 pairs in the intron region and 2 pairs in the 5'upstream untranslated region.Six pairs of primers were selected for polymorphism studies.Two pairs of primers located in the intron region were polymorphic,while the others were not.With so large of SSR markers got in the tea tree genome of cultivar'Yunkang10',it can be well promote the development of evolution,classification and breeding study.
