摘 要:目的采用生物信息学方法评估与长链非编码RNA共表达相关基因在卵巢上皮性癌(卵巢癌)的生物学作用。方法通过数据库检索、perl语言及R语言平台利用皮尔森相关系数和z-test检验目标lncRNA表达水平与蛋白质编码基因(PCG)之间的相关性;随后分别对筛选出的PCG应用GO及KEGG进行生物功能及通路富集分析、STRING数据库及Cytoscape软件进行PPI网络构建、module及hub gene确定;对重要module进行生物学功能分析、通路富集分析及对hub gene进行生存分析。结果与lncRNA(共9种)共表达且属卵巢癌中差异表达的基因共1,421个。GO分析表明共表达差异基因参与了DNA复制、细胞分裂和细胞增殖等功能富集过程;KEGG分析发现有49个共表达差异基因参与了pathways in cancer信号通路。PPI网络筛选出重要module 2个、hub gene 274个。其中高表达水平的hub gene(CDCA3、BTRC、UBR4、IQGAP1、FBXL3、FGF2、SYT1、TRIM4、REPS1、AGFG1、PCNT、POLK、PTGER3和QKI)与卵巢癌患者的总体生存率(OS)降低显著相关(P<0.05);低表达水平的hub gene(EXO1、MCM3、POLR2D、ANAPC11、SPC24、KLHL25、LSM4、PUF60和EIF3M)与卵巢癌患者的OS降低显著相关(P<0.05)。结论与lncRNA共表达且在卵巢癌中差异表达的PCG参与了卵巢癌的恶性增殖、病情进展及临床预后等生物学行为,这些结论可为后续实验生物学研究提供线索。Objective To evaluate the biological effects of genes associated with long noncoding RNA co-expression in epithelial ovarian cancer(ovarian cancer)using bioinformatics methods.Methods The Pearson correlation and z-test were used to test the correlations between the expression level of the target long noncoding RNA(lncRNAs)and that of protein coding genes(PCGs).The gene ontology(GO)and Kyoto gene and genome encyclopedia(KEGG)pathway were conducted by the enrichment analysis on the selected PCGs by DAVID.The PPI network by STRING database and Cytoscape were constructed.And the module and hub genes were determined.Subsequently,the survival analysis on hub genes was performed by using OncoLnc.Results A total of 1,421 DEGs were co-expressed with 9 lncRNAs.GO analysis showed that DEGs participated in functional enrichment processes such as DNA replication,cell division,and cell proliferation.KEGG analysis found that 49 of these co-expressed genes participated in the signaling pathway(pathways in cancer).The PPI network from the co-expressed genes of lncRNAs and DEGs in ovarian cancer was composed of 979 nodes and 5,060 edges,and then two important modules were screened out.There were 274 hub genes in the PPI network.it was found that high expression levels of CDCA3,BTRC,UBR4,IQGAP1,FBXL3,FGF2,SYT1,TRIM4,REPS1,AGFG1,PCNT,POLK,PTGER3,and QKI were significantly associated with poorer overall survival(OS)in OC patients,with statistical significance(P<0.05).Low expression levels of EXO1,MCM3,POLR2D,ANAPC11,SPC24,KLHL25,LSM4,PUF60,and EIF3M were significantly associated with poorer OS in OC patients(P<0.05).Conclusion Protein coding genes that are differentially mRNA-expressed in ovarian cancer and co-expressed with lncRNAs are involved in biological behaviors,such as malignant proliferation,disease progression,and clinical prognosis of ovarian cancer,which can provide us with relevant lncRNA indicators for experimental research.
