基于高通量技术的椭圆叶花锚叶绿体全基因组测序及系统发育分析

摘　　要：本研究采用Illumina NovaSeq测序平台对椭圆叶花锚叶绿体基因组(cpDNA)进行测序,通过组装获得了其叶绿体基因组全长序列153 341 bp,GC含量为38.2%。注释得到135个基因,包含88个蛋白编码基因、37个tRNA基因、8个rRNA基因和2个假基因。用生物信息学方法对获得的cpDNA进行简单重复序列分析和密码子偏好性分析。结果显示:(1)椭圆叶花锚cpDNA中共有173个符合条件的SSR位点。其中单核苷酸、二核苷酸、三核苷酸、四核苷酸和六核苷数分别为128、34、4、6和1,未发现五核苷酸重复基序。(2)椭圆叶花锚cpDNA亮氨酸使用频率最高,半胱氨酸使用频率最低。基于17种植物构建的系统发育树显示,椭圆叶花锚所在的花锚属与獐牙菜属亲缘关系最近。本研究为椭圆叶花锚种质资源鉴定、评价以及亲缘关系研究提供依据。In this study,the chloroplast genome(cpDNA)of Halenia elliptica was sequenced by Illumina NovaSeq sequencing platform.The complete genome was 153341 bp in length,the overall GC content was 38.2%.The chloroplast genome of H.elliptica was comprised of 135 genes,including 88 protein-coding genes,37 tRNA genes,8 rRNA genes and 2 pseudogene.Both simple sequence repeat and codon preference ofthe cpDNA were analyzed using bioinformatics method.The results showed that:(1)There were 173 SSR loci in the cpDNA of H.elliptica.The number of mononucleotide,dinucleotide,trinucleotide,tetranucleotide and hexanucleotide were 128,34,4,6 and 1,but didn't found pentanucleotide.(2)The frequency of ieucine was the highest and cy'steine was the lowest in cpDNA of H.elliptica.In addition,a phylogenetic tree based on 17 species showed that the Halenia was most closely related to the Swertia.This study provides a basis for the identification,evaluation and genetic relationship study of the germplasmresources ofH.elliptica.
